For example, I will have a part for a specific person, so I will name the long instrument name after them (i.e. "Alto Saxophone" will be named "Andrew"). When I change the instrument they're playing, it changes the long and short instrument name from that point on and cannot be changed (i.e. "Andrew" becomes "Bb Clarinet"). When I open the Staff/Part Properties, it shows I'm able to edit the original custom name, but does not show an option to edit the name of the secondary instrument. None of my other friends who use Musescore can figure this problem out either. Is editing this text still possible, as it once was in Musescore 2?

Steps to reproduce:
1: Open a new score
2: Rename the long instrument name of any part to whatever you like
3. Place down the Instrument Change text on that part and change the instrument to whatever you like. The name of the instrument chosen will replace the custom long and short instrument names.

4: Profit?

In the score provided, the long and short names of staff 1 should be "Andrew" and "Geo" respectively but are named "Bb Clarinet" and "Bb Cl." instead.

the text got messed up because you used MarkDown.
The instrument change didn't work because you renamed the part, not the long/short instrument names:
