If you click on a key signature there is a property called "Key Signature mode". What difference does this make to the score?

Not much (yet).
It is mainly there to not lose that information when importing/exporting MusicXML, which has this information available.
In principle we could eventually use it to help with things like the "Respell Pitches" command, or to help decide whether to spell a note as D# or Eb when entered via MIDI - in C major, Eb might make more sense, in A minor, D# might.
