When I enter notes in on my yamaha keyboard, it doesn't move to the next space to create the note. It places all notes on top of each other like a chord, etc. Am I doing something wrong maybe?

Are you using Step Time manual note input?
If you are definitely in step time note input mode ("N" icon showing on toolbar), then this could be a sign your keyboard isn't sending recognizable "note off" MIDI messages.
