What is the key sig before that change? The naturals sort of imply that is is 2 flats too. So not a change at all?

That filename looks like the result of a recover after a crash
Whatever, deleting and re-adding the timesig with 2 flats fixes the issue with the naturals.
If you don't want the courtesy sig in the previous system, you can disable this via Inspecor
