I created a custom Key signature with a B flat and an E half-flat ("b" with a dash) and I used it.
The problem is that when using it with a G key it's working fine but when using it with an F key it becomes D flat and G half-flat.

You'd need to explain it here, and with a sample score
In this sample score, you can find the custom key signature in a piano score and you will see that in the F key it's supposed to be B flat and E half-flat, but it's changing to D flat and G half-flat.
For the record, the bug can be reproduced with any kind of custom key signatures, not just this example ^^
I see, you called them G key and F key, rather than G clef and F clef ;-)
This is currently by design, you'd need to create a separate custom keysig for every clef (see #7440: Displaying custom key signatures in multiple clefs), and just ignore the G clef shown in the dialog (see #316410: Remove treble clef from Custom Key Signatures Creator)
