Yes, this is crazy.
Presumably the new app was not written with macOS in mind - a lot has changed behind the scenes and it now effectively breaks how the operating system is supposed to work.
With the sort of work I do I often need several scores open at once so the tabbed nature of MS3 is perfect, and of course is only shown as one app.
Sadly, however great MS4 may be, I just can't work with multiple instances of the app open, messing up the dock and the Finder app switcher, not knowing what files are open without going to them. It may not bother many people but I've been a Mac user for decades and this is the the only app I can remember which does this by default. :(
Fortunately MS3 is advanced enough for what I need at present.

Unfortunately after years, MacOS remains the only operating system that doesn't have a built-in window-bundling option for its dock, compared to how other operating systems work.
The change to multi-instance for MS4 was an initial coding necessity for the sound engine. There is some investigation ongoing into how to architecture the software so it can have best of both worlds and possibly reintroduce a single instance option in a future update.
