If you playback the score, and change the instrument sound in the mixer, the new instrument will start to play from the beginning of the score, while other unchanged instruments play uninterrupted. Even if you then pause the playback, the new instrument sound will not play in sync with others. The issue is resolved once you reset the playback by pressing on the note or rewinding to the start.

I am having a similar issue, but there is no change in sound pack in the middle of the playback. Out of nowhere, it will de-sync some parts and keep others in sync. I cannot do anything to fix it.
IN order for someone to investigate, you would need to attach your score and give precise steps to reproduce the problem. Just guessing for now, but it seems you might be talking about an issue previously reported here - https://github.com/musescore/MuseScore/issues/15047
