invisible elements affect visible

Some invisible elements affect the placement of visible ones. I know the example in the picture is not very significant, but it could be more annoying in some scenarios. Also I need the invisible rests because, if the pedal goes to the end of the bar, then the piano resonates over the double carline. Is there a way to fix this?
