Workspaces not being saved or retrieved in 4.5.x
I can't get custom workspace settings to load, or to save changes to new workspaces. Something seriously amiss with 4.5.x, for me, anyway. Thanks for any input or observations.

I found a solution to this same problem: Do NOT use AppImage; use Flatpak instead.
My system is running Linux Mint (version 21).
I encountered this problem in MuseScore version 4.5 and also in previous 4.x releases:
Changes to the positions of dockable workspace elements (Palettes, Properties, Selection Filter, etc) are only remembered while MuseScore is running (including between multiple windows). On Relaunch, however, all the element positions revert to looking like "default" (single column on left with Palettes, Properties, and Layout elements).
Original post was ambiguous, but on my system, however, changes to visible toolbar buttons and also specific palettes included in the dockable palettes element did, indeed, behave as expected-- changes made persist between MuseScore instances. My only problem was the persistence of the of the dockable layout elements.

No, don't use FlatPak, use the AppImage instead. The FlatPak version is known to be bad and is unsupported here

Not being able to customize the UI to my workflow is a big nuisance... I prefer have to put up with the occasional instability from flatpak. For everything else the appimage is great. But this is a glaring issue that I hope gets fixed soon.

Has it been reported in GitHub? If not the chances for this to get fixed are next to zero
