Use of standard "menu" keyboard-shortcuts selects the "home" clef.
I've searched the forums and handbook for how to handle problems with standard menu-keyboard-shortcuts, and didn't see anything for this specific problem: When I use alt+F, for the File menu, or alt+T for the Tools menu, the "top-leftmost" clef is selected and highlighted in the score. This prevents the use of other sub-menu options. The most egregious problem is alt+T, T for Tools|Transpose. Because the using the keyboard-shortcut selects the clef, then the top transpose-option, changing by key, is rendered unavailable. Key-change transposition is only available when nothing on the score is selected, or if only notes/measures are selected. I'm guessing that clefs don't have a "key" property. Using keyboard top-menu-shortcuts should NOT auto-select a "home" clef on the score. I'm using Musescore 4.5.2 with Windows 10 Enterprise (Employer required).

Known issue and it's being worked on. Until recently, you could press Alt+F or Alt+T and it would open the menu, but the mnemonic shortcuts didn't work for the items on the first-level menu. Now they work on the first-level menu, but not on submenus. It's still being worked on. But Alt+T, T to open the Transpose dialog works for me on 4.5.2.
An example of what doesn't work is Alt+T, M, J to "join" selected measures. Alt+T opens the Tools menu, and M opens the Measures submenu, but neither J nor S work to "Join" or "Split" the measure.
Similarly, Alt+V opens the View menu, S opens the Show submenu, but none of the mnemonics on that submenu work.
You can access all levels of the menu with the arrow keys. For example, Alt+V to open the View menu, then Up twice to reach Show, Right to open the submenu, Up or Down to reach the specific item you want to show or hide, and Enter to activate it.
I agree: It's a PITA! But it's better than nothing at all. :-(
Opening menus with the underlined letters does not select a clef for me (also 4.5.2 and Windows 10 here). Can you attach a score and/or video demonstrating the problem?

The first level (e.g. Alt+F for the File menu or Alt+V for the View menu) works and has for a long time. The second level (the items directly on each menu: e.g. Open recent or Import PDF on the File menu or Toolbars or Show on the View menu) did not work in the past but started working relatively recently, perhaps within the last two or three versions.
But the third level (e.g. Alt+A, M, E, which should do Add / Measure / Insert at end of score) does not. Instead it selects the score (while not closing the menu) and does something on the score. In the case of Alt+A, M, E, it will add an E note to the beginning of the score while the menu remains visible. In the case of Alt+O, E, D (which should do Format / Stretch / Decrease stretch, it changes the alignment and spacing of a rehearsal mark and selects the opening clef.
On a given score, the same sequence will do the same action, but not necessarily the same as it does on a different score. (That's why I described it as doing something on the score.)

What does the third level have to do here? The OP is talking about not being able to use Alt+T, T(ranspose) because the moment he presses Alt+T, the home clef is selected in the score. At least this is what I understood.
P.S. I see the problem now. It is when the T is pressed that the clef is selected.

As I stated above, Alt+T, T to open the Transpose dialog works for me. I'm using 4.5.2. What version of MuS do you have? OP, what version are you on? ... Oh, I see they said 4.5.2 on Windows 10.

The Transpose dialog opens but before that, as soon as you press T, the first element in the score gets selected, be it the initial barline or the first clef (I've seen both situations). Then the Transpose dialog appears but due to the incorrect selection the "To Key" option on the Transpose dialog is disabled. This is the problem here. OP wants to use it but it is unavailable.

I'm not making myself clear. This does not happen for me!
If I have anything selected in my score and press Alt+T, T, that same anything is selected when the Transpose dialog opens. If I have nothing selected in my score and press Alt+T, T, it selects the entire score and opens the Transpose dialog (which is to be expected since the Transpose dialog is meaningless if nothing is selected).
I only see odd things happening when I am using a menu options with that third level.

This means you are lucky! :)
As a workaround, you can press Alt+T then Enter or Space instead of T.
