Shortcut V swaps voices rather than toggling Visibility
New score. Add a C5 in voice 1, an A4 in voice 2. Select the A. Press V. That should make it invisible. But it also swaps voices so that the C is voice 2 and the A is voice 1.

It actually makes it invisible! As expected.
Which version and operating system are you using?
Why not check how the V shortcut is defined on your system?
Menu path: Edit > Preferences > Shortcuts > Search shortcuts > Visibility
It makes the A invisible - as expected. Then the C gets flipped to stem-down as it is the only note now visible - again, as expected.
Making a voice 2 note invisible might change the voice 1 note's stem direction from upstem to downstem, if stem direction is set to automatic, the default. Similar for the invisible voice 2 note.
