Which operating system are you using?
If you are on windows, it's always better to uninstall a software before installing a new version. That being said, it should also work if you download MuseScore 0.9.6.1 and override your current installation.
Be aware that MuseScore 0.9.6.1 is not recommended on Windows XP because of #6597: Close/reload crash on XP.
MuseScore 0.9.6.2 will be released soon to fix this issue.
