When using a midi keyboard for input, it sometimes happens that if you play two notes so quickly that they actually overlap in time, MuseScore will render them as two note-heads on a single stem. The solution is to ensure that you don't play a second note before releasing the first one. Many inexpensive midi keyboards lack precise, rapid key-touches, as they are not intended for performance but only for input.

I don't know of any way to autocorrect the notes in example that you posted, but if you will click on all the duplicate notes you want to eliminate, clicking each in succession while holding down CTL, you will then be able to get rid of them all with a single DELETE command.
