Treble and Bass Clef Notes are Mis-Aligned

I'm working on a very simple piece for my piano student, and I cannot get all the treble and bass clef notes to align properly. (This particular student is having trouble coordinating a LH accomp with RH melody - so it's important the score visually matches reality). I've never seen this problem before and I'm not sure what is going on. Does anyone have experience with this and know how to fix it?

Note the mag tag. To fix this, right-click the bass stave, “Staff/Part Properties…” and change Scale from 165% to 160%.

The minimum distances are off, it appears.

Hm, no. It seems that stave scaling is past-spatium, that is, the minimum distance is not scaled up to 160% like your staves.

Fix: do not scale the staves (right-click, “Staff/Part Properties…” and change Scale to 100%, for both staves). To magnify, either use Zoom, or (if you want it in print as well) raise spatium: Fo̲rmat → Page Settings… → Scaling → Staff size (sp):

So, I tried the copy and paste. Worked perfectly when the score was at the default 100% scale. I manually changed the each staff to 160% (you have to do them separately, I don't see a way to do them both at once) and the problem reappears.

By the way, the previous document I had done the same, manually setting each staff to the same percentage, though I had fiddled with it a bunch of times until I found just the right size. I thought all the fiddling might have confused things, but I did a clean change just now and the problem reappears. I know I've resized my staves (I do this a lot for beginners) and had them line up correctly. I'm not sure why it's a problem now.
