On the clarinet in 3/4, for some reason, it always wants to play dotted notes as 1+ and then rearticulate at 2 instead of just holding through the whole 3 counts. This was never a problem until the key changed midway through the piece and seemed to affect every wind and brass part. It's really odd.

You're all but one and a sample score is needed
(You're still just one)
I don't hear any rearticulation in those tied notes. At which measures exactly?
And what is the workaround?
Also, are you using any non-default soundfonts (see View / Synthesizer / Fluid, is there anything other than MuseScore_General)? My guess is you are simply misinterpreting the normal vibrato in this instrument as a re-articulation.

They appear at measures 92, , 97, 98, 99, 100, and other areas after the keychange where the clarinet has a note longer than a single beat. The work around was replacing the dotted quarter-note with just a quarter note and than an 8th rest on beat 2

Nope, just musescore_general for the soundfonts. I've tried not to work on the piece to keep my side the same as the sent file
I still don't hear anything except normal vibrato. I soloed just the clarinet parts in the Mixer to be sure. If you're positive what youre hearing is something beyond that, maybe do a screen recording and post that somewhere and add a link here.

When I solo'd in the mixer you're right. I made the saxophones play 2 beats instead of 1 to test and I realized it was just a mishearing. Thanks for the help, sorry I thought this was something weird happening
No problem, glad you figured it out!
