Voices or Layers Disappearing
I'm doing drum chart notation. When combining more than one tom voices on the staff, the software will only allow me to duplicate the note values. I can't combine a whole note on the high tom with sixteenth notes on the floor tom, for example. It seems to only allow one note value among tom voices.

A whole note doens't make sense for toms - they don't ring that long. The way drums would normally be notated, you'd simple enter a the high tom note as a sixteenth along with the floor tom sixteenth on the same beat.
But if for whatever reason you did need to show the high tom as a whole note, you can certainly do that, you just need to override the default voice assignments and explicitly enter one or the other drum into voice 2.
