when I do that it makes 139 rests when I only need 2

Note: It is recommended that you enter all notes in the score first before enabling multi-measure rests.

of course you need to leave those 2 measure empty

This collapses all subsequent empty (no notes) measures into one multi measure rest, so just make sure the 3rd measure is not empty.
Or change measure properties of the 2nd measure to break multimeasure rests

BTW, you wouldn't normally need to do this manually - it happens automatically when generating parts from a full score. You need to do this manually only if you are entering a single part without the rest of the score. Which it seems like might be the case here, but I just wanted to point that out in case you were actually trying to enter all the parts individually - don't do that :-)
