I am trying to work in score in the key of B major. musescore is not allowing this in my Eb alto sax part, it is putting it in written Ab major. Every other part of the score is in the appropriate transposed key, with sharps.

Well, the "correct" transposition would be the key of G# major - 8 sharps. That just isn't a thing. Your saxophone players will thank you not making them read that!

As an Eb sax player, I can say I had no problem playing in the so called "theoretical" key of G#. Since MuseScore decided not to support keys with double sharps and flats, Ab is the only way to go for an Eb sax and not a terrible key to play in either.
