MuseScore 3 is not (yet) available as a PortableApp (see #281616: MuseScore 3 is not available as a PortableApp on Windows), but you might be able to use a (current) deveopment build, these don't not require installation, but do store their settings on the computer's main drive, not on the thumb drive as a true PortableApp would do

I use a copy of the Musescore directory from my computer on a flash drive to demonstrate Musescore in our choir. It's full fuctionalbe and as Jojo writes above, the settings are stored under the user of the local computer.

So here's a question: When I copy Musescore 3 to a flash drive - can I delete it on my computer and will the items needed remain on the computer to run it ?

The file type assiciations won't work, so double clicking an mscz file would try to open the deteled MuseScore3.exe and fail miserably.
The thumb drive copy may or may not find its soundfont, the system plugins, the chord style files and some more.

Is there a way to know which file associations, soundfont, system plugins, etc., to save or is it just not worth it?

Just don't delete it, but uninstall it instead, that gets rid of the file assiciations.
Whether the copy on the thumb drives works is a different and independant issue

In windows you can manually configure all of these, but if you plug it into another computer it would need the exact same paths to exist or it won't find sondfonts, Score locations and so forth.
Configure the directories in Edit->Preferences in MuseScore. (This is the same on all platforms).
Also, with the file associations, I don't know what would happen when you unplug the thumb drive and then double click a .mscz file. I guess it would give you an error that you can ignore until the thumb drive is plugged in.
To associate a file,
right click it
choose open with
click Choose another app
Check the box that says to always open it with the selected program
Click on More Apps
Scroll down and select Find more apps on the PC (or something similar)
Navigate to your thumb drive and select the program.
