Note stem directions are incorrect. (WindowsXP/Mscz1.1)
After adding the melody in the second layer, MuseScore did not position the note stems correctly.

Voice 1 is up, voice 2 is down - that's just as it is supposed to be. You just should have reversed which notes are in which voice. Not too late - just select the passage and run Edit->Voices->Exchange Voice 1-2.

That's what it is by default, but it can get changed: Menu/Style/Edit General Style/Voices

I thought I was supposed to use the second voice for the melody.
I'd better review the section on voices.
