are you having 2 instruments, one of which is a transposing one (Bb Trumpet for exampe) and have you concert pitch turned off? Then turn it on and the notes look different

I'm toggling the "concert pitch" button like a maniac but it doesnt help. It sounds different but notes looks equal.
The measure in question looks in xml like this:

I don't know if the transposition facility fully works in that version yet; I've also seen problems when I've tried to use it. So I've assumed it is just still under development, as I know there are some significant changes between 1.2 and 2.0 that required a lot of things to be re-implemented.
