Just open any file and the window opens. What is more annoying is that I had set the musescore to reflect the actual sheet music and all that work for 24 songs is now messed up. I had stretched staff lines to make each system of the file match the score and it changed all my settings. Selecting yes or no from the annoying window, does nothing to reset the score the way I had saved it after doing all the work.

To be clear, though: the window only appears when importing a score created in an earlier version, not on any score. And yes, the vastly improved layout in 3.0 does mean that many manual adjustments made to work around the deficiencies in 2.x are now often counterproductive. That is why the dialog recommends you reset, and why in fact it is usually the better approach.

Meanwhile, we'll leave this open as a feature request to add a "don't ask again" setting.

@carollers, if you answer "no" to the question "would you like to reset positions?" then everything should look the same (or nearly the same) as it did in 2.0. If it doesn't look the same then it is a bug, and you are welcome to open other issues saying what has changed. Please upload an example score created in 2.0 that doesn't look right when opened in 3.0 and point out where the problems lie.

In the meantime, I recommend that you only use 3.0 for new scores, and scores that you haven't invested much time in customising the layout. For other scores you should continue using 2.0, but please do test them in 3.0 and let us know (in a new issue) if they don't get imported properly.

Well, there are some differences that will be unavoidable even with the reset since so much has changed about the layout algorithms. We do our best to try to do reasonable things but some things will doubtless remain different, especially if you no disable autoplace for the affected elements. Feel free to file issues and we'll see what room there is for improvement.
