I am sorry if this is duplicate - which it probably is. I am thinking that because I saw that this has been an issue before, in MuseScore 2. There, however, it has been fixed.
So here we go: Plugins -> Batch Convert
The beautiful panel with all the file formats opens. I select some, click "OK" and the panel closes, that's it. How fixed it last time and remembers how?
Right now I'm under MuseScore 3.0.2.20666 on MacOS 10.13.6

Not a duplicate AKAIK, and yes, seen that myself. Not sure about the fix though, might well be due to some missing. Ain't blocking you from using it, so I downgraded Severity. Workaround it to navigate to the desired folder every time...
Hmm, actually there was a macOS specific version of that plugin for MuseScore 2, but for MuseScore 3 there currently is not, had the vague hope that it isn#t needed (and I can't test it anyhow). Back in the day @heuchi did the macOS specific changes, maybe we can twist his arm to do it again?

Sorry I don't understand your workaround. The core of this issue that I cannot navigate to a folder, therefore no conversion takes place which effectively disables me to use the plugin. My workaround has been to open all files and "Save as" them individually.
Yes, I saw only later that you on Mac apparently don't get to see the file dialog.
Untested, but try downloading and running the version for Mac, now ported to MuseScore 3
