I have written out my whole piece on muse score and there are these little half rests all over my piece that I can't seem to delete. I am not sure why they are still there after I have filled up the measure with the appropriate amount of notes.

Based upon visual observation only I would say you entered all of the notes in the top clef in a voice besides 1 for some reason. Always, on every staff, enter the to notes in voice 1, the bottom notes in voice 2, then use voices 3 & 4 only if needed. This makes things have stems automatically point the right direction and prevents those annoying rests.

To fix this, click an note with the stem up, look at the note input toolbar and see which number lights up. Select the entire score and exchange that voice with voice 1 in Tools->Voices->Exchange voices 1-?, then click on a note with the stem down, but this time exchange notes with voice 2 (exchanges voices 2-?). Then open the selection filter (F6), select the entire score, remove the checks from voices 1 & 2 then press delete to get rid of all of the rests. Remember to check "All" before you close the selection filter with F6.
