I was using cross staff notation, but MuseScore automatically makes in the lower staff the stems go up, which can't be changed.
Is there any way to fix this?

I don't think this is really a bug. Not sure whether it is a valid feature request either.

It just seems strange to me that the beam would be in the middle when all the notes are above the middle line
