Copy and pasting from one open file to another - works ok on Treble clef but not Bass cleff

I have 2 different copies of music open side by side.I want to copy and paste sections from one to another. It works fine wioth the Treble Clef, but the Bass clecf pastes it 2 octaves higher or one octave lower (depending on the range of notes it seems). Using Crtl and the down or up arrow key does move the pasted notes, but it moves it one note lower than it should be - very confusing. Does anyone know what I can dfo to resolve this?

copy/paste does not change pitches, so of course they don't really fit a staff with a different clef. So Ctrl+down is the way to go.
If that still looks wrong: is one of the staves from a transposing instrument and the other not (or one that transposes differently)?

Thank you very nuch for your feedback. I found the problem, I had scanned the pdf's with Scanscore and one of them for some reason made the first few bars in the Bass Clef as treble clef so when I copied and pasted them in Musescore it was doing exactly a true copy when I pasted it into the bass cleff. I had just missed it. Just as a note, Musescore is much simpler to use than Scanscore but doesn't have the scanning facility, whihc is why I use both.
