Interval transposition
I have been trying to transpose by interval, presuming that if I eg transposed by a dimishied fourth, then the score would NOT play the original melody in a different key. Am I doing something wrong? What I need it to do is basically give me a harmony. The attached file was originally in C

Please attach your score in its starting condition. (Surely you did not explicitly enter all those flats!).
Then explain exactly what you are trying to do.
If necessary, just show a few bars and manually enter (after those few bars) the 'transposition" you want.

This is in C. I need a program that will add a harmony for female voices, so something that eg would transpose into minor thirds etc

To be clear - we need you to attach the actual MSCZ file in order to assist, as it was before you did whatever you did that messed it up. Then explain in more detail what you are trying to do and what you did in your previous attempt at achieving that goal. Then we will be able to show what you should be doing instead.

Transposed up a diminished fourth (Tools > Tranpose), then 'respell pitches' (Tools > Respell pitches)
or, seems to be the same thing, just in one step: transpose to E-Major

That just changes the key where it plays the melody. I need a counter-melody, not just a key transposition

You'll need to write that yourself. Simply transposing things upward does not create meaningful harmonic accompaniments.

It's still not totally clear what you want to do - are you trying to create a new melody a third above, or a version with both the original melody and notes a third above?
For the former, simply choose major third (not diminished fourth!) as the transposition dialog if you truly want the harmony to always be a major third above. But that would take it outside the kley. I'm guessing you really want a diatonic third - sometimes major, sometimes minor, depending on what's in the key. So choose that option instead.
If you want to keep the original melody but add new notes a third above, simply select the passage (or Ctrl+A to select all) then use Alt+3 to add a third above everything.
BTW, I assume then this came in from MIDI import? This piece seems to be in F but it looks like the key signature was left out of the MIDI file, so first step should be to add that back from the palette.

I noticed the key signatures were showing wrongly. How do I change that. What I'm looking for is intersting harmonies (or countermelodies), that are not straight thirds etc. I've been using Pizzicato, but now can't seem to get it to work.

To add the key signature that was missing from your MIDI file, simply use the palette as mentioned. Select a measure where you want the key to apply (eg, the first measure) then click the desired key signature in the palette. Similar process for adding anything else from the palette.
As for pizzicato, it is only meaningful for bowed instruments. Your score is for ukulele; those don't use pizz. You would need to change this to violin by right-clicking the staff, Staff/Part Properties, then Change Instrument.

From the menu bar, choose Tools → Transpose….
Tick "Transpose Chromatically" and "By Interval"."
but it doesn't let you tick both those options, only one or the other.

To clarify (I hope): There are two mutually exclusive options - Transpose Chromatically and Transpose Diatonically - you can choose only one of those. If you choose Transpose Chromatically there are two further mutually exclusive sub-options - To Key and By Interval - you can choose only one of those but that choice is necessarily in addition to the choice of "Transpose Chromatically".
