1) Open mscx or mscz file, previously exported from a pdf music sheet (attached).
2) Adjust tone of Baritone line (B in score) as the pdf attached, and all lines
3) Export mscx/mscz file to MIDI
4) The baritone section changes keys and gets transposed 2 tones below original.

I don't understand what you mean by step 2?
The PDF is a closed score SATB, the mscx/mscz a open score SATB, so the latter can't stem from the former, as a PDF import. Nor can it be a PDF export, for the same reason.
And as per File > Score properties it indeed does not, but stems from a MIDI import
Importing the MIDI, and the bottom staff (shopwn as Piano) is a 3rd to low, transposing up diatonically by a 3rd fixes that
