When using the 'staff spacer fixed down' tool every time I save my project it changes the spacing between staffs. In the attached file, all of the staffs in each section (flexibility & endurance) were spaced evenly. When I either clicked 'file --> save' or 'command + s' on my Mac it would expand the spacing between staffs.

Why are you using staff spacers? It looks pretty evenly spaced if you delete them all.
Or try turning off vertical justification of staves ([Format]>{Style]>[Page]).

What look are you trying to achieve? Spacers may not be the best way to do it.
Indeed, I'm not understanding the purpose of the spacers here. If the idea is to make the gaps between sections larger, that is where the spacers should go, not between the systems within a section.
That said, it is a known issue that when using vertical staff justification, that currently takes precedence over fixed spacers, and it shouldn't. That's already fixed for MuseScore 4 - see #316025: Fixed spacers do not function with vertical justification enabled
