To create a quarter note duplet in 12/8 I have to have the note selected as a half note but it should be a dotted quarter into a duplet to be correct. Doing it as a half note means I lose an 8th note that in this case, I need for the bar to be correct.

No. To create a quarter note duplet in 12/8 you have to select a dotted half note or rest.
To enter any tuplet you start by selecting a rest or note that has the same duration as the complete tuplet you want to create. For more information on how to enter tuplets see https://musescore.org/en/handbook/3/tuplets.
