In version 2, when you added a clef to a measure (the entire measure turned red when you dragged it), the clef would appear at the end of the previous measure. When you dragged the clef to the first note/rest in the measure (only the note/rest turned blue) it would show the clef inside the same measure as the note. In version 3, both methods put the clef at the end of the previous measure.

To me, that's a pretty big deal, actually. Being able to have a "mid-measure" clef at the start of a measure has several important applications (cues, piano scores that start off with something other than treble/bass).
