You changed the element's offset (here: the notehead), not the chord's one, so the stem leaves behind
Check the attached for some trickery with time sigs and their look ;-)

I did the same way as Version 2 to move note, then?? something new?

Ok, if it's not bug, close it please, but how did you do "1/1" time sig (very tricky and skillfull) and is it possible to reduce the space between the bar line and the first note of bar 2?
Right-click onto the time signature, time signature properties, change the text (similar for the initial sime sig, so it now looks like a 12/8). I used 1/1 because that most likely uses the least possible space, also moved the 1st (singlenote-) chord left a bit.
