SAving scores
This may be more about Windows than MuseScore, but here goes..........
In MuseScore preferences I have my scores location set to: This PC/Documents/MuseScore2/Scores If I open a score from that locatoin and then save it, it saves to that same location.
However, if I start a new score and save it, it does not save it to the location above. Instead it saves the new score to: This PC/(C:)/users/Peter/AppData/Local/VirtualStore/ProgramFiles/MuseScore2/bin
So should an new score save to the location set in MuseScore preferences, and if it should then any thoughts on why this is not happening on my computer.
MuseScore 2.0.3 running in Windoes 8.1

As far as I know, it should save to the same location you saved to last time. So if you had recently saved to that location (I think this happens automatically on Windows after a crash if you elect to recover a file and then don't do Save As) then I guess that might explain it. Anyhow, try saving somewhere else and see if the *next* save goes there as well. It does for me on Ubuntu, anyhow.

Thanks for the advice Marc, but I'm afraid that doesn't work.
Every new score saves to the strange location above irresective of where the last save was to.
I guess I'm just going to have to remember to do a 'save as' on all my new scores.

Something must be wrong with your installation then. Did you install it in an unusual way? Are you trying to run as a user that doesn't have normal permissions? How are you starting MuseScore - form the program icon, by double clicking a score in Explorer, or some other method?
You might try Help / Revert to Factory Settings.
