I try to switch it from concert pitch back to transposed for trumpet and it changes the key signature to bass cleff on the trumpet part.

I am guessing you originally created the score for some instrument other than trumpet, then changed the clef. MuseScore allows you to use different clefs for transposed versus concert pitch modes, so you can, for instance, use bass clef for baritone saxophone in concert pitch mode but treble in transposed mode. So if your staff was originally set up for a bass clef instrument and you changed the clef only for transposed mode, that would be why. better to actually create the score for trumpet. Or be sure to change the clef for both modes.
