If you follow proper procedures for lengthening the line, it works fine. Put the line in edit mode, select the right hand grab box and press shift + right arrow to lengthen it. Dragging the end or using ctrl+arrows makes it look right, but it's end anchor (identified by the red line) does not move.
Having said that, it shouldn't revert to its unaltered state when the file is saved and reopened.
How did you create the file you're having problems with? I did that exact same thing (create a line crossing measure boundaries) and it survives save/reload for me. Is the file maybe a 2.x score? Imported as musicxml from somewhere else? Imported from PDF?
@Louis Cloete, the file says it was created using 3.0.2. When I drag the end I get the same results as the OP, when I shift+arrow to enlarge it, it stays as it should be.
