I don't see a percussion line in this score. But also, it is known that invisible staves affect layout in 3.0, and this is fixed in 3.1. So try a nightly build, and if you continue to see a problem, please attach the score with the percussion line so we can understand and assist better.

I don't see any significant change to the layout from that percussion staff - making it invisible produces virtually the same result as deleting it as far as I can see (some very small differences). But again, it is known that invisible staves do affect alyout in 3.0 and this is fixed in 3.1, so I still assume this is what you are seeing on other scores where maybe the percussion part has more notes.

BTW, the reason the first four measures don't fit on one system in your score has nothing to do with the percussion staff, it's just a matter of the lyrics not quite fitting given the size & spacing settings you have going on. Ctrl+A to select all and then "{" to reduce stretch a notch and it fits.
