I have this problem, but I don't know how it happened. I can't get rid of it except by making the extra time signature invisible. I think it came at some stage of development from hiding the empty staves

Some older builds of MuseScore could create that in certain situations, but the bug has been fixed. So be sure you're on 3.2 or later and it won't happen again. To fix files that are already in this state, go to Format / Style / Page, turn off courtesy time signatures, save, reload, then turn them back on.
