Making a time signature invisible renders time signature spacing zero, so that notes are too close to the clef/key signature.
This is clear when comparing with other systems where no time signature exists (see attached). This should be the default spacing for invisible time signatures.

There is some possibility that this might be fixed by my PR https://github.com/musescore/MuseScore/pull/5090. If not, probably some small tweak to the same area of code would do the trick.
Came up again in https://musescore.org/en/node/318239 and affects key sigs too apparently
Actually no, in https://musescore.org/en/node/318239 neuther key- not time signatures render badly, not in 3.6.2 (but does in 3.6.0)
Maybe time to mark this issue fixed?
Reopen if you can still reproduce in 3.6.2 and then provide a sample score too
