If you SHIFT-select several measures and use "Measure properties" to turn on "Exclude from measure count" only the last-clicked-on measure will get that new property setting.
Not just that control - the whole dialog is a one-measure-at-a-time thing. If you want to affect multiple measures, use the next/previous buttons at the bottom and do so one at a time. The most recently nightly builds (as of a couple days ago) should give better feedback as to which measure you are actually operating on.
