Bring up Edit-Preferences dialog. Change something like Navigator. Hit Apply and OK. Changes do not show until program restarts. IO preferences page makes this clear but that message is only on the IO page.
I'd say this is by design, that Dialog is about Startup preferences. If you want to Switch Navigator on or off in the current session, use the View menu or F12, so this is not a change that actually requires a restart, like in I/O, or changing language
