Well, they are perfectly aligned by default. Look, I just entered it in MuseScore 4.5.2.
Perhaps you have accidentally moved these notes (although there is a difference of an eighth note, which is a bit weird...) ? In the meantime, click on these notes and press Ctrl/Cmd (Mac) + R to reset them to their original position.
If that's not enough, please attach the .mscz file (or an excerpt, selecting the measures showing the problem, then go to the menu "File" / Save selection)

That’s because the eighth rest (voice 2) in that measure was deleted and is not visible.

That upper quarter note in voice 2 is in the wrong position. There should be an eighth rest there but it is not visible as mercuree stated.

I did it, by retyping the measure (several times) but I could do it...
