Rests
The transposed version of my score left out sequential bars of rest, such as 4 bars at the beginning, 11 bars in the middle, and 9 bars at the end. What happened?

You used the PDF import? If so: that just failed to detect these multimeasure rests.
Or some (other) MusicXML Import? If so ples share the XML file.
It certainly is not the transposing that lost them

Insert/append enough measures, then enable multimeasure rests
