Just typing in a tuplet, no moving anything around results in the last one:
After I hit x on all the threes to fix collisions, it creates... more collisions:
I have to manually move the threes around to get the pretty tuplets you see.

Could you attach the score so we could start research immediately without manual creating of similar score?

That score's been lost, save was ruined. It was large, anyhow. The bug isn't exactly hard to reproduce, though, which is why I didn't bother with attaching a score...

Musescore appears to ignore tuplets in auto - align in regards to slur/phrase lines as well, not just other tuplets.

Regarding slurs, this is a known issue like #279431: Slurs have lost their custom positions
Isn't that about importing? This one is a from - scratch MS3 score.
In https://musescore.org/en/node/285737, the OP described triplet brackets that overlap. I would expect auto avoidance to move the bracket that covers the entire measure up. There seem to be a couple of issues described in this issue and the tuplets' brackets colliding is one of them.
