Too many instruments - what do I do?
Okay, I have a lot of instruments in my piece. SO many, that when I try to add the last few, staffs start to get cut off because the pages won't go far down enough. See my images for a comparison of before and after I add the last instruments. Is there a way to avoid this problem?
I once downloaded a score and all the instruments were on their own pages or 'files' but pressing play would play them all together. I think... Is that possible?
Does anyone know how I can comfortably work with many instruments in one piece at once?

See handbook, you need reduce scaling.

It's just like "real life" - if you want to fit lots of staves on one sheet of paper, you need smaller staves or bigger paper. Hence, the two suggestions above. Both settings are in Layout / Page Settings.
Note that in Continuous View (see dropdown menu in toolbar where it defaults to "Page View"), the page size is irrelevant - you can always see all staves on screen. But Page View tries to show you how it will actually look printed on physical paper.
As for having each instrument separately, see the Handbook under "Part extraction".

To be fair, in real life you would be able to have alternate pages, putting what doesn't fit in the next one.
Here, we just have to choose between being able to read only a few staves, or none because they're too small.

I've seen a lot of large orchestra and opera scores and I've never seen a system continued on a different page.

Welcome aboard.
Have you ever seen a published score where a system is split onto another page because it doesn't fit on one page?
While it is entirely possible to print such a score, it would be cumbersome to conduct from it (not to mention trying to analyze/follow a recording). Also, a paper score does not generate sound.
On the other hand (unlike a paper score)...
MuseScore, during playback, moves a cursor along each system, whether that system is comprised of a single staff (e.g. solo trumpet) or multiple staves (e.g. symphony orchestra).
Spreading one system over multiple pages would kill that feature.
