The attached file was created in MS 2.0.3. When you open it in the nightly, there are significant differences in the horizontal layout from MS 2.0.3. For example, in the "Vce"staff: (1) The three measures are of different lengths from 2.0.3. (2) The key sig and clef are displaced to the right compared to 2.0.3.

There were indeed significant improvements to layout, and improvement means some things will be different. Is there a specific change you believe to be a bug (other than the clef and lyric issues you filed separately?)
The distances between the clef, key, and time signatures are now controlled by new style properties - ones above and beyond the ones present in 2.0.3. I am not sure how the defaults were chosen, but they do indeed appear to be different than they were in 2.0.3.
In that case, no bug to report.
Change status to "By design"?
It would be cool to attach the static pictures of how it looked in the reported version (2.0.3) to effectively revise the bug 1+ year later :)
