In the 3.1-beta, here is a picture of the plugins menu on my system.
It looked like this before I downloaded the tempo changes plugin. I don't remember doing anything else with plugins in version 3.
What is not pictured is that every pre-loaded plugin is listed twice in the plugin manager. I used the default version 3 plugin locations.

Not the case for me, not in 3.0.5 and not now in 3.1 Beta.
No problem here either.
Note: What is the plugin in "Notes"?
Color notes is in the Notes sub-menu. I uncheck all of them in the plugins manager and still had the empty sub-menus.

Did you delete a plugin in the Plugins folder while it was active?
It may have been this way.
Not that I remember. I at some point in the past checked Note colors. I later added the Tempo Changes plugin while MuseScore was running and then I clicked the menu for the first time that I remember. I tried to close and reopen and still have bogus sub-menus.
Check the plugins.xml in %LOCALAPPDATA%\MuseScore\MuseScore3\

Strange, that file works for me, doesn't show any plugin loaded (not even the Tempo Changes one that should be loaded, but is not at that place for me) and no empty lines.
Maybe because MuseScore 3.0.x and 3.1 Beta are both installed and both's plugins are in that list?
You may be right. I get the same menu on both versions. Changing one changes the other, so both versions are supposed to be using that file.
I say we keep this as Needs info and revisit it after 3.1 is released and either close or clarify it.
Someone had beat me to the punch but I seem to have missed it. See #286727: Empty entries Menu Bar under Plug-Ins. It seems this is not OS dependent.

Right, I have the same problem on MacOS Mojave.
I do not use a Beta-Version.
Is there any workaround? I have the same problem here with Mac High Sierra. Now I can't use the plugins any more
