The song is created out of a MIDI file. Then I copied the voice into a new staff for Soprano Sax. Some of the notes in the S.Sax staff are played one octave higher, and the whole melody sounds completely scrambled.
When I open the file locally (Musescore 3), the staff looks fine, and it sounds fine if I play the note one by one by selecting them, but the playback is all off again.

That score is not accessible, better attach it here
See the S.Sax part on this score.
There's no soprano sax in the main score, just an alto sax (with a different transpositioning), no idea how you managed to generate a part for a soprano sax from that
Seems you used a local time signature for the Alto Sax in the main score, that really should have on sharp or 2 flats (transposed vs. sounding pitch) instead on none or 3 flats
And having it transposing by a major sixth in the main score but by a major second in the part, isn't right either
It doesn't work indeed to have different transpositions for the score & part, so I think this should not even be allowed. See #62416: Changes to staff transposition (and other properties) not reflected in linked parts.
Thanks both. Yes, I changed the part from alto to soprano. That must have triggered the behavior. I recreated the part from scratch and it works fine. You can mark this as duplicate of #62416.
