If soprano and alto (or tenor and bass) have a FA together, the 2 FA's are put together in a way that it looks like a LA (using shaped notes)

I don't think this is avoidable
The "obvious" (once you know it) workarounds would be to make one such notehead invisible (press "V"), or use the Inspector to either mirror one notehead to the opposite side of the stem, or use an X offset. Or some combination of these. Depends on how you think it should look.
