See discussion in https://musescore.org/en/node/287489.

The expected play sequence for the score in that discussion is that the score will end at the section break rather than returning to the segno. This is because the coda is after the section break and should not be "visible" to the section of the score with the D.S. al Coda.

The biggest problem with this will be when movements or multiple songs are put into a single file. There will be no way to have separate D.S. or D.C. jumps in each section.

This is actually by design.

MuseScore will search within the current section first to find a matching marker. If the marker isn't found within the section, it expands the search to the full score.

In case where MuseScore does get confused with multiple jump targets, it is advised to use the Inspector to change the label for the relevant/conflicting jump markers.
