I first made a score that starts with MDL Rail and I have it play a concert snare drum for the first 39 bars. On Measure 40 I switch it to xylophone. The instrument switch is fine except for the fact that whenever I would put a C on the Staff it would be placed a couple notes higher. The sound it made was in the same octave where I put it but graphically it was higher. It did the same thing with Bb. The sound was in the right place but the note placement was way off.

I'm not quite sure what's going on here or what was expected, but MuseScore does not support changing from pitched to unpitched instruments on the same staff. My understanding is that the whole point of the "rail" system in MDL is to have pairs of staves, one pitched and one unpitched. Is that what you started with? Anyhow, if I understand what you are trying to do, it isn't going to work.
